Sent this pic to Grant a few minutes back. He and I are doing copper standing metal seam in about a weeks time if the weather permits.
Pictures are of kitchen roof as it meets backwall of house. Note the ac window unit in both pics. Flashing is behind the wall shingles and under sill, probably why it rotted.
I’m thinking I have to remove window and frame up a shorter window RO so there will be space between sill and roof top, and allow flashing to go up under new shingles beneath window.
What do you think?

I'd R&R the rotted sill and wrap the new with a copper cap, over the new flashing that is tied into the wall flashing. It'll act like a counter flash over the roof pans ends that are turned up or capped with an apron.
Changing the RO is an option, but the same steps need to be done anyway.
