Im wondering if I’m in a jam here, I have a mud floor down and when I set the tile next to the flange there is at least a 1/4′ or more difference in the height. The flange sticking up above the finished height. the flange is actually crooked and is slightly higher on the back side. Is this going to cause a problem for the plumber to install the toilet? Does a flange have to be perfectly flush with the finished floor?

Toilet flange should sit on top of the finished floor.
Sounds like you are a little low if anything. Worst case scenario - double wax ring.
The crooked is more of a problem - but it sounds like you are within limits.
I would not worry.
