I’m replacing an exterior wood door (jeld wen) in natural finish that is water damaged.
The door lasted about 6 years in a very wet environment, and is north facing so gets no sun.
The polyeurethane finish cracked and peeled, the wood swelled, and the joints came apart. Should I use Thompson’s water seal instead of poly? Something else?

Thompsons is a temporary product, good for about 6-8 months. Use a marine varnish.
I'm sorry, I thought you wanted it done the right way.
Seems to me wood just isn't the best choice for that environmnet.
If you have to, marine varnish with regular maintenance/revarnishing.
