A new wood stoop is being planned in place of an old one. The intial stoop that was built suffered from rot and mold. The wood began to warp and puddles of water formed on the steps. In what ways can this be prevented? We are planning on using mahogany for the entire project. We are planning on installing new flat stock trim at the base of the stairs, using Azak board or an equal. We are also planning on installing new T-111 siding in the lieu of tongue and groove cladding.
Is wood just an aesthetic choice? Would synthetic materials be recommended? Regarding wood stoops, in our experience, a lack of airflow has been a problem. Most of the wood stoops we have seen that are in the best condition are the ones that are completely or partially open. Shouldn’t the wood be encouraged to dry out if it gets wet? Or is the idea to stop the wood from absorbing water in the first place?

You are right on needing it dry.
To clarify - some people use the term stoop differently. I assume you mean the landing and a couple steps right outside the door going down to ground level.
Usually the cupping you mention is from using wide boards. We use 1x5 or 5/4 x 6 and space them for drainage and breathing. Lattice at sides or wide open.
